Did you try the way Nikolaus suggested?
"rm -rf .repo/project-objects/gta04-kernel.git.git"

If that doesn't help, you could point the location of the gta04-kernel
in your manifest to the local clone (which you successfully cloned,
using git clone), or alternatively overwrite the location in a
local-dev.xml manifest, as described in the Development section of the
wiki page:
http://projects.goldelico.com/p/gta04-replicant/page/Replicant-4/#wikititle_7

I've also setup a mirror of all gta04-*.git repos at git.goldelico.com
here, which you could point you manifest to:
https://github.com/OpenPhoenux

This mirror should be updated every 15min, but please note that I'm
testing the setup right now and that it comes without any warranty!
