This is due to the two first lines of /opt/qtmoko/qpe.env:
 export USER=root
 export HOME=/home/$USER

How about:
 export USER=root
 export HOME=$(/bin/sh -c "echo ~$USER")
instead?

This way HOME would be set to the correct path, whatever USER is.
