Try wiping the "broken" SD-card clean:
dd if=/dev/zero of=/dev/sdx
I have experience with OMAP353x boot ROMs sometimes not booting from
SD-cards when I've done a lot of writing/erasing. Maybe the card gets
fragmented and causes a problem for the boot ROM? Maybe it is an
internal issue with the card? No idea. The card works fine for an OS,
but not for the boot ROM.
In all cases (for me), writing zero's to the entire SD-card, then
repartitioning and reformatting allowed me to boot from it again. I
realize this sounds like black magic, but it worked for me. The issue
was never important enough for me to investigate the problem.
It may be enough just to wipe the first 4K:
dd if=/dev/zero of=/dev/sdx bs=4096 count=1
and then repartition/reformat.
